No one else mentioning something that may not be evident - the second ship, which came out of the water, was previously under the command of the captain of the middle ship (under duress.) The captain of the middle ship expected it to fight with him, not against him. Also, that ship’s crew is immortal so it’s kind of a big deal that it switched sides.
He had Davy Jones heart as a way of controlling him as in an actual heart in a box. essentially he felt safe because Davy Jones also really hates Jack sparrow. What he didn't count on was Davy Jones would be replaced and the new captain would join forces with Jack sparrow.
It’s a LOT of plot, but here goes. I’ll try to keep it short. This is 2 full movies of plot.
Davy Jones, the captain of the Flying Dutchman, put his literal heart into a box, and was unable to die unless the heart was killed. For reasons, Jack Sparrow wanted to have leverage against davy jones, so he pursued finding the heart, which he successfully found. However, in a bad turn of events, someone stole the heart from Jack and gave it to the captain of the middle ship. That guy used the heart to make Davy Jones do his bidding.
However, right before the clip shown in this post, the heart was retrieved, and Orlando Bloom’s character killed Davy Jones by stabbing the heart. Davy Jones functions like the grim reaper, and therefore must be replaced by whoever kills him. Orlando Bloom thus becomes Davy Jones, and the captain of the middle ship didn’t have any leverage over the Flying Dutchman anymore. Orlando Bloom was friendly with Jack Sparrow so obviously sided with him in the final fight.
